Why are some important updates not selected in Windows 8? eg Malicious Software Scanner and another Windows 8 update.

Because important updates are not critical updates, and therefore Microsoft sometimes don't push them out to all users at once. You can tick the box yourself or just wait and eventually they will get ticked and downloaded automatically. If they are optional they are not ticked automatically.
