Interesting. That's the first big issue I've ever seen regarding CCleaner. Thankfully, I tend towards disabling auto updates on all products. Partly out of security concerns, partly out of being in control of the updates (not all updates are always necessary).
Edit: I note that the BBC did not put minds at ease by informing readers that it was only the 32-bit version that was compromised.
