It's very confusing, how many handsets do you have and how many analogue phone lines do you want to use?

I have a requirement to have 1 x PSTN inbound and 5 internal PBX lines.

Two of these lines will need to support analogue devices for the time being.

I was simply going to dump ,my ancient PABX and replace it with FreePBX using ATA adapters for analogue devices that I cannot replace just yet, but if possible carry on using the CW1308 cable as getting CAT6 cables to those location would be a real pain.

The other two extensions I have on the existing system can easily be converted to IP SIP phones.

If I fit Grandstream ATA units with FXO and FXS ports such as a HT813 and a separate HT814 can I just connect to the master sockets in a junction box and then take a lead to the RJ11 connector on the ATA's?

Yes.
Any issues with leaving the ring capacitor in place at the wall sockets?

No, and some of your extension phones my be using it as the BT106 only has two wire connections, no different from ATAs.

Depending on what you are intending using to host FreePBX you might consider some Digium-compatible PCIe cards each of which accepts upto four FXS or FXO modules.

I already have an 8th Gen Lenovo M720q waiting for the job. Since it is nice and small and low powered it should do nicely. But it has no space for full size PCIE cards or I would have gone the same way and installed hardware cards instead of using ATA devices.
