If an application runs on Vista 64-bit will it run on Windows 7 64-bit?

It probably will but you might want to test specific applications.
The fact that IE is missing from the default installation may well break some applications. The other problem is the same one a lot of people had going from XP to Vista: The application has bugs in it that don't show up in Vista but might in W7. This is almost certain to occur but should not be as bad as XP -> Vista as less of Windows' internals has changed.
There are applications that run on Vista but not Windows 7 (at least not without signinficant tweaking). Compatibility mode doesn't necessarily make any difference.
The only way to be sure is to try it out. You could always try it on the RC. I would expect most companies will bring out versions that do work on Windows 7 once it's released.

I would say get of the latest build and try it on a spare partition if its an important piece of software to you and you want to upgrade to w7
